after I perform a deep scan with BD ISS, the scan log shows 0 cookies scanned. Why?

That is an error in creating the logfile. You should check the scan settings of the scan you wanted to execute. Right click on it choose properties,press on custom you can now verify if cookies is checked if that is the case. Then cookies were scanned.
